Developping new protein substitution models in Maximum Likelihood to improve phylogenetic inferences such as phylogenetic reconstructions or ancestral sequence reconstruction. These models aim at capturing the non-homogeneity of sequence evolution in terms of amino-acid composition, either between branches or among sites. These models are implemented in C++ within the Bio++ Librairies.
Using non-homogeneous models and accurate gene trees to infer ancestral sequences of protein-coding genes, to ultimately resurrect them in a wet lab. I am particularly interested in the influence of ionic and solvent environment on 3D structures and its link with sequence evolution. I am also involved in resurrection projects to study the influence of environmental temperature or duplication events in the evolution of sequence and biological functions.
Using branch-heterogeneous models of sequence evolution to infer ancestral environmental conditions of life, such as optimal growth temperature and investigating its influence on genome evolution.
